Study Tracking and Notes Tool

I am going to start studying for an huge certification and I would like to ask what are the best tool for taking notes and keep track of studying progression. My idea was to take note in Markdown and then upload to Github/Bitbucket. The only missing point is the lack of a native diagram tool. Do you have any other suggestions or do you want to share with me your tools/workflow/experiences?
